В последние десятилетия наблюдаются серьёзные проблемы с репродуктивной
функцией коров. Был открыт ряд летальных гаплотипов, связанных с рецессивными
расстройствами воспроизводства и других признаков. Частота вредных аллелей, переносимых
производителями, возрастает в последовательных генерациях. Разработан ряд методов
сканирования генома для оценки биоразнообразия внутри- и между породами. Полученные
карты неравновесного сцепления генов с высоким разрешением и детали этих карт внесли
большой вклад в понимание природы сложных сетей связей между генами гаплотипов и
формированием фенотипических признаков. Разработка многоаллельной расчётной модели
позволила учитывать вклад каждого гаплотипа в качестве аддитивной и доминантной
переменной для геномного прогноза и оценки племенных качеств животных.
Митохондриальная ДНК влияет на признаки скорости роста, качества продукции и
плодовитости. Гаплотипы мтДНК играют важную роль в репродуктивной функции
млекопитающих на этапах созревания яйцеклеток, развития эмбрионов и формирования
хозяйственных признаков в постнатальные периоды. Следы интрогрессии в геноме
современных пород животных, вызванные искусственным отбором, проявляются в признаках
осложнений отёлов, дефектов конституции, эффективности использования корма и
фертильности. Различия между микро- и макрохромосомами у птиц по неравновесному
сцеплению генов объясняются разной скоростью рекомбинации, а различия в
дифференцировке генотипа – более высокой частотой мутаций в микрохромосомах. Изучение
гаплотипов в геномах животных имеет важное значение для понимания вариаций их влияния
на формирование фенотипа, на этиологию и патогенез заболеваний. Так, генетическая
вариабельность локуса IL8 у коров ассоциируется с проявлением межпородных и
индивидуальных различий по иммунитету и устойчивости к инфекции. Обнаружение и
идентификация предковых гаплотипов способствуют анализу эволюционной динамики
различных популяций, а также выявлению геномных областей для использования в селекции
